The force shield doesn’t encompass the entire city, though. Only two levels above and two levels below are included. But it doesn’t matter to Michael, because as soon as someone comes into contact with the field, they are stunned. Précis

Michael uses his stolen puddle jumper to infiltrate Atlantis and take it over from the gate room. He is driven to take Teyla's son, and Teyla as well if she's willing. He intends to destroy Atlantis in vengeance for what was done to him. Sheppard and the Lanteans must stop Michael once and for all.

Spoiler Summary

It’s a quiet night in Atlantis. Ronon and Woolsey are in the control room when a puddle jumper arrives. All of the sudden, the jumper emits a type of force field. Ronon tries to warn everyone to get out, but it’s too late, and all of the people on that level are stunned into unconsciousness.

Then, Michael and six of his hybrids exit the puddle jumper!

His plan is to find Teyla’s child and then leave before everyone reawakens. His hybrids work to gain as much control over the city as possible, but the encryptions are complex. But, once Michael has Teyla’s child, he isn’t satisfied to just leave everyone alive. He plans to detonate the city’s self-destruct.
